We have tested in modeler 2.8 version and it works correctly: We could align them horizontally and vertically. And we have also used the button Align. Make sure when you select two groups, also select all inside elements.
We have attached a model which I have modified using the button align on Format tab.
If I lasso-select two group I select the groups and all inside elements. Then when I use Align it only works on the inside elements. The groups do not move.
If I click on group 1 I select the group and all inside elements. If I then Ctrl-click on group 2 I only get the group but not the inside elements in group 2. Using Align I get a message about I must select two elements to use align.

Our team has analyzed your issue. Here is the answer: This message that appears when one tries to align groups is correct. In both versions, elements like groups, lines and pools are not supported to be aligned. The message that appears using this alignment feature is because one of two selected groups has one element, and the Modeler needs all selected elements of the another group in order to align those elements inside groups correctly without any alert message.

Strange.
