Deploying to Production when client server is off site

We have been copying a backup of a Development Project (developed in-house) to the Client's server (remote) for testing purposes. However they now want to move 3 of the processes to Production on the same server. We are worried that if we deploy to production then we should be making any further edits to the other processes on the client's Development version. However we do not have safe or fast access to that server for major changes. We would prefer to continue making changes to the other processes on our local Development Project. But then how can we safely deploy those new processes to the same Production project, without overwriting their Development project? What do you recommend in this case?
